You can find them floating around in the entrance room and speak with them:

"The problems here aren't small. If you think you can solve them, be my guest."

"I hope you're exploring the Index Chamber on your own. I don't want to have to point out everything of note."

"Don't try to comprehend the scope of our responsibilities. Last time Master Malkhest tried, he had to lie still with his eyes closed. Endless is not a misnomer."

Infinite Archive

You can find them during the completion of the Archive. They serve as a merchant there: As they appear, they may say one of the following:

Filer Jun: "Verses and Visions aren't just gifts. They make your fights more interesting. Don't waste them."

Filer Jun: "Make your choice while Master Malkhest prepares the portal for you."

Filer Jun: "Filers don't get rewards. Our work is always satisfactory, and therefore its own reward."

Filer Jun: "This is the perfect spot to create the next portal. It has the best temporal elasticity."

You can talk to them:

"Don't underestimate anything in the archive. Just because you defeated an enemy before doesn't mean you will again. I read somewhere that overconfidence has killed more mortals than daedrats. Truly!"

"The Verses and Visions offered throughout the archive are gifts from Hermaeus Mora. Choose the ones you accept strategically. They could determine your chances of survival here."

"Have you noticed that some wings of the archive look similar? The Endless Archive used to be one continuous landmass, but that's obviously not the case anymore.
This doesn't matter to me as I can fly. You, on the other hand, must rely on portals."

You can encounter her as you traverse the Archive:

Filer Jun: "Don't mind me, I'm just noting the issues here."

Filer Jun: "I heard that you fight well for a creature without eye beams."

Filer Jun: "Well, this doesn't seem like it'll last too long."

Filer Jun: "How do you understand depth without three eyes?"

Filer Jun: "Be careful and try not to cause any more disarray."

Filer Jun: "Do these maligraphies know who you are?"

Filer Jun: "Oh great, you haven't started yet."

Filer Jun: "Malkhest said you'd be done in here soon."

Filer Jun: "It's going to take me literally forever to reorganize this wing."

Filer Jun: "That fight went better than expected."

Filer Jun: "I thought these enemies were supposed to be difficult."

Filer Jun: "Try not to get ink everywhere."

Filer Jun: "Over there's where I had to stop working."

Filer Jun: "Try not to let them kill you. There's still a lot of work here."

During ice stages, she can say:

Filer Jun: "The change in temperature shouldn't affect you."

Filer Jun: "This wing poses some dangers to your mortal flesh."

When you clear a stage:

Filer Jun: "This is the most violence the archive has ever seen. That's a thought worth filing."

Filer Jun: "I don't appreciate violence as much as Eru. But, that was somewhat enjoyable."

Filer Jun: "It's strange, usually I don't experience your mortal emotions. But now I'm happy this place is quiet again."

Filer Jun: "And there goes the last of the excitement here. You work quickly, mortal."

Filer Jun: "At last, the ink creatures are gone and I can resume my work."

Filer Jun: "You did your work well mortal, now it's time for mine."

Replication Elimination

In subsequent runs of the Infinite Archive she may be one of the Filers to collect the nymic fragment from the boss:

Filer Jun: "We're doing very important research back at the Index. I volunteered to come retrieve this."

Filer Jun: "Master Malkhest instructed me to retrieve this fragment for him."

Filer Jun: "Master Malkhest calls these things nymic fragments, but it's more likely that they're paleonymic fragments. Just informing you."
